目的:基于生物信息学构建GOPC(golgi associated PDZ and coiled-coil motif containing )的皮肤黑素瘤 (Skin cutaneous melanoma,SKCM)预后模型,进一步为SKCM的早期筛查发挥一定的指导意义。方法:提取癌症基因组图 谱TCGA数据库中的SKCM数据和GTEx数据库对应的正常组织数据。利用ggplot2包绘制GOPC在两者之间的表达差异。采用基因 本体(GO)数据库和京都基因与基因组百科全书(KEGG)数据库对GOPC基因进行进一步功能富集分析,探索该基因潜在的 功能和通路。采用单因素/多因素Cox回归分析筛选与SKCM相关的影响因素,再通过rms包构建列线图建立SKCM患者预后模 型,ROC曲线评价构建的模型预测SKCM患者预后的价值,最后通过survival包构建关于总生存期(Overall survival,OS) 的生存曲线。结果:在1282例样本中正常组织样本有813例、皮肤黑素瘤组织样本有469例,发现GOPC在这两组 之间有表达差异(P < 0 . 0 0 1 )。该模型预测SKCM患者总生存的ROC曲线下面积(AUC)为0.776,说明其具有一定的诊断 价值。K-M曲线中GOPC高表达预后较差(P=0.036)。在多因素COX回归中GOPC在SKCM中也是独立预后风险因素(HR=0.506, 95%CI=0.263 ~0.971,P=0.041),表明模型对SKCM患者生存具有较高的预测能力。结论:构建的SKCM的GOPC基因预后模型可 用于预测SKCM患者的预后,为黑素瘤的精准化治疗提供了新的思路。
Abstract:
Objective To construct a golgi associated PDZ and coiled-coil motif containing (GOPC) prognostic model of cutaneous melanoma (skin cutaneous melanoma,SKCM) based on bioinformatics to further play a guiding role in early screening of SKCM. Methods the SKCM data of cancer genome map TCGA database and the corresponding normal tissue data of GTEx database were extracted. Ggplot2 package was used to draw the expression diff erence of GOPC between them. Gene Ontology (GO) database and Kyoto Encyclopedia of Gene and Genome (KEGG) database were used to further analyze the functional enrichment of GOPC gene to explore its potential function and pathway. Univariate/multivariate Cox regression analysis was used to screen the infl uencing factors related to SKCM, and then the prognosis model of SKCM patients was established by rms package. The prognostic value of the model constructed by ROC curve was evaluated. Finally, the survival curve of OverallSurvival was constructed by survival package. Results among the 1282 samples, there were 813 normal tissues and 469 skin melanoma tissues. It was found that there was a diff erence in the expression of GOPC between the two groups (P <0.001). The area under the ROC curve (AUC) of the model for predicting the total survival of patients with SKCM is 0.776, indicating that it has a certain diagnostic value. The high expression of GOPC in K-M curve showed a poor prognosis (P<0.05). In multivariate COX regression, GOPC was also an independent prognostic risk factor in SKCM (HR=0.506,95% CI=0.263-0.971), indicating that the model has a high ability to predict the survival of patients with SKCM. Conclusion the GOPC gene prognostic model of SKCM can be used to predict the prognosis of patients with SKCM, which provides a new idea for accurate treatment of melanoma.
